No real secret, the drug cartels have for a while now been looking at subs, i recall one being found in the middile of columbia, and no its not a joke, they found a half built sub in a landlocked country village.
I take it they don't realise the USN does do patrols of the waters, well, maybe thats why they are doing it, since you can park a sub next to a carrier these days without anyone noticing

Certainly not worth an expensive torpedo... try depth bombs as in WW2

I doubt if they had ELF radios aboard... maybe the Coasties took a hydrophone and blasted a message to them. An accoustic message is the only reasonable answer I can think of.
